That is exactly what we do at our School. In our case, some students are overseas. Once I receive a signed enrollment agreement from a student by email, I print it, sign it myself as the institution representative and scan it again, so that I can send the student a signed by both parties copy.

When I was in NY, NYSED didn't allow us to have "everything" electronically filled.

The enrollment agreement is not considered a binding contract until both parties sign. Scanning or faxing is considered as a legitimate signature.

Is it legal to have a student sign an enrollment agreement, scan it in, and e-mail it to the institution? Is that considered a legally binding enrollment agreement?

You should save everything related to the contract. All enrollment papers, attendance records, academic records, graduation and placement. These are to be kept in perpetuity.
How would you get around signing documents? Electronic signature hardware isn't everywhere yet.
We are completely paperless at our school. We save the transcripts, credentials, and enrollment/payment agreement.
